I started off playing them with my index and ring....but now i just seem to use my pinkie and ring more like a barre chord, it seems to give me flexibilty to do other stuff..

depends.
index, ring, pinky rarely nowadays, good for skatepunk
index, pinky when playing in the first 7 frets
index, ring 8th fret and above, or the first 7 frets as well when my pinky's acting up (most of the time it is acting up)

Yes, because you're playing the root, the 5th, and the octave.
How I play them depends on whether I'm including the octave or not, what I'm playing after the power chord, and (importantly) which inversion I'm playing. For example, play C5 by barring the third fret E and A strings with the index finger, fret the fifth fret on the D string with the third finger.
Usually, just index and third fingers though.

Yes, it can be less muddy under some high gain to leave out the octave. I usually play the octave just because that's the way I learned.
