Set it on ohms (Ω) and hold the probes "across" the pickup: One probe to each of the output leads, with the pickup not connected to anything in the guitar. Most pickups are in the 2,000 to 20,000 ohm range (2 "k" to 20 "k"), so if your meter doesn't auto-range, set it for a range that's consistent -- not 10 ohms or 10 Mega-ohms.

If you are having trouble with your ohm meter let us know which one you use so we can help you better. Other than most multimeter works as Jessie described.

one other thing; if you're trying to get a DC resistance measurement of a humbucker in series, you'll need to connect the series link (red and white on SDs)...

to check without disassembling your guitar
set switch to neck then open control cavity and check the bridge
to check the neck set switch to the bridge position

you can also use a less accurate but much easier method

insert instrument cable
set selector switch to desired pickup
make sure volume is all the way up
one lead to tip of jack cord
one lead to the part just below the black ring on the end of the cord

the tip of the cord should be continuous to the volume control
the part below the black ring should be the ground connection

you should be able to read low resistance between the bridge and this part just below the ring of the jack
