HSS polarity problem - fender singles SD humbucker

Hey guys, I have the Fender cs 69 non-rwrps and at the moment a SD Hyperion that I am seriously considering swapping, probably to a Custom Hybrid. That's also a SD so I want to get this issue figured out before installing that.

The pups were out of phase. I flipped the magnet on the hyperion. I flipped it the short way, like if you have the bar magnet N and S facing your left and right hands, you flip it over away from your body(not to the left or right). Now it sounds better - but still slightly out of phase.

Does the wiring need to be reversed too?

If so, does it matter if I flip the sc wires or the humbucker wires?

You can flip the humbucker wires to test phase, but I think that if you already flipped the mag, you should be in phase.

What exactly are you hearing that makes you think you're out of phase?

I've had out of phase pickup issues before so I just recognize that weird hollow piercing sound. It was bad before rotating the magnet, now it's like 20% as bad. It just sounds a bit off.
