have you tried flipping the pickup in question around, then wiring it reverse?

by 'flipping it around' i mean to say "so that the polepiece that use to be under the Low E string is now under the High E string, and vice versa ..."

by wiring it in reverse, i mean to say "so that the wire that use to be hot is now ground, and vice versa ... "

That won't work. You will need to flip the magnet.
