Serious downtuning issue

I've got a strange problem with downtuning my electrics while my acoustic seems fine (or rather WAY BETTER then electrics).
I use 13-56 strings, which are considered heavy BUT on my Washburn Hawk I can't even get to good sounding low C -> because of intonation problems. I've tried eveything to fix that, yet found nothing.....
However on my acoustic I've managed to get quite solid low Ab (Which is AFAIK half step below baritone standard tuning)
So my question is: is the difference in tension caused by material of strings (phosphor bronze vs nickelplated steel) or something else (scale lengths are identical)?

Well, I filed the nut on my guitar just for specific strings. It always helps because then the strings don't have any friction problems. That helped for my intonation problems. Take it to the tech and let him see what's going on?

On acoustic guitars, you don't hear a lot of the overtones and harmonics. On electrics, you do. Thus, the perceived difference in tuning.
