Strange sound in the middle position of the switch

I installed a Custom in the bridge of my Agile, and a push-pull pot to split it. The neck pickup is still stock. Now everything is OK when my toggle swtich is at the bridge, full or split, or at the neck. Howerever, when the switch is in the middle position and both pickups are on, there's a noticeable drop in output and the sound is almost like a mild wah.

Can this be a polarity problem?

Sounds like they are out of phase with each other. Try swapping the wires of the neck pickup around (ground to hot, hot to ground).

Well actually, the magnet was installed North on the pole pieces, so the two pickups were out of phase.
