One of the problems with aftermarket parts is that they often are a bit of an issue to massage into working together. Not only do you have alignment issues, but intonation seems like its a problem too judging from the saddle locations.

Strat poles on the neck pickup are always out, so disregard this. You need to look at the string positions over the neck, so they track along the fretboard evenly compared to the edge as well as being mirror images gap wise to the string on the other side of the centreline. Then the strings hopefully are over the poles on the humbucker, and run to the middle of the saddles and from there run straight into the block holes.

It doesn't look like your typical stair step, but I have a Seiko chromatic tuner that I use for intonation (it reads in cents), & it's not exactly perfect, but it's within 2-3 cents on every string, so I'm ok with that.

You might actually benefit from checking the fretted notes too - they tend to read sharp allowing for some rearward movement of the saddles.

Are you getting anywhere with the string alignment bit??

When I intonate, I usually do harmonics, then fret on the 12th, & "split" the difference, this has always worked out pretty good for me.
As far as alignment, the last picture on the previous page is where it stands now, & I'm pretty happy with it, though some future tweaking isn't out of the question.
