I can't imagine that the middle and neck are that usable? They are a long way from the strings.

Well you would think that. I have been doing some testing on a swimming pool route strat and off cuts of fretboard. If you use a bridge pickup in the neck and make the fretboard around 5mm it actually sounds fine.

Hmm, I see you've found a possible solution for your neck pu dilemma, having an overwound pu makes sense, or even one with stronger magnets (e.g. A8).

I like the neck joint - nicely sculpted.

Its a shame it has to be a compromise between access and pickup. A truly capable version of something like this would have both but unfortunately i don't think it can be done with stock sized pickups.

How are you/will you be mounting the neck and middle pickups, through the back or the side?

Here's an unconventional idea that may work. What if you add a seventh string at the 12th fret like the bass string of most banjos and incorporate the tuner into the bridge.
