Here's some things that can cause ghost notes or overtones.
Cheap pickups. Most likely your problem.
Pickups too close, as you know.
A microscopic burr on the bearing edge of the saddle. Fine sandpaper is the cure.
A nut that needs a file or folded sandpaper run through it, to clean it up.
Loose tuning peg. Possible, but not likely.
A high fret.
Nut slot cut too deep.
One of the saddle's allen bolts not making hard contact on baseplate.
Tremolo springs vibrating against the ground wire. A piece of bubblewrap under them can dampen them, if they resonate badly.
