E-1-2-3-4

Yeah, or even if it were on any two strings.

That kind of thing is slightly uncomfortable for me on E/A - the ring, middle, and index are significantly longer than my pinky, so they just have to crunch to make it work. I don't have a problem on higher strings though.

Maybe you just need to experiment with hand position - or let your hand grow?
