Jr or lil pups are supposedly designed work with 250K pots.
JB sounds the best 250K pots IMHO. (thick and punchy)
I don't know if 59 would work well with 250K pots.
Hotrails sounds too dark in neck IMHO
So, I'd say JB/lil 59/lil 59 or JB/JB jr/JB jr with 250K pots

None of those, that's for sure. If it's just two humbuckers, I'll go for something outrageous in back and something more mild in front. If it's a three pup system, I'd probably go for a Hot Rails, then two milder sounding pups in front, like maybe an Antiquity or even the stock pups.

PS, I prefer the JB in my Strat and the JB/HS/lil59 set will most likely stay in that Strat. That is probably the 8th combination of pickups I have tried in that guitar and they work extremely well with that guitar and my rig.
In LPs and simularily made guitars I do prefer the C-5 for the more agressive stuff that I do.
For drop tunings and very agressive stuff the Dime and Distortion are hard to beat. The Dime in my Conklin in drop D is a hard core players dream come true.
I am also fond of the Antiquities and other vintage output pickups depending on the guitar and style being played.
Funny thing about SD pickups. I often find that my favorite pickup is the one I'm playing at any given moment and it stays my favorite until I pick up a different guitar, and then I have a new favorite.

Another vote for "NONE of the above"...
I'd go for the new HSS Strat wiring I described today and two Ant II neck and middle single coils and a 59 Trembucker... or a full set of Ant II's.
