Waiting after setup

Depends if I need to tweak the truss rod or not. If so, I wait a couple hours and then proceed with the rest if the TR adjustment puts the relief where I want it.
 
I don't wait. I don't find that truss rod adjustments require waiting typically, although I do sometimes push/pull a little on the neck to see if there's any strain/relief that needs to be taken out.
 
The only real shifting comes major changes in neck tension. Such as drastic string changes or truss rod adjustments.
 
I'm assuming we're talking about truss-rod/relief adjustments? I'd say 95% of the adjustment is immediately apparent.

You can help things "settle in" by gently bumping the front and back of the neck up and down its length with the soft part of your palm before adding back string tension.

If making major adjustments, I like to get the relief/action within the ballpark of where I want it and then let the guitar sit overnight before making any final adjustments.
 
A fresh setup means it's time to play the hell out of that bad boy! It'll tell ya if something's not quite right.

I start playing it immediately to get a feel for the setup and determine if further adjustments to the truss, intonation, and pickup height are needed. The more you setup your guitars, the better you become at it, and those finer refinements become commonplace and effortless.
