It's funny how you can focus on one component of a guitar and forget that the bigger picture also has an impact on tone. You were saying that you had issues with the brobucker in the bridge. I know I developed "tunnel vision" and only thought of the wood/electronics without thinking about everything else. Everything contributes in the end.
How's the brobucker now?
Is that MM intonated?
I had these on my old MM90 Axis Sport. They do sound good, and indeed, softer than metal saddles (not better or worse, just softer).
On MMs unfortunately, mine were a bit loose and did not connect with the nearby saddles. I like everything to be tight and connected.
It's an improvement overall - subtle but noticeable. It's still too bright overall. It sounded fantastic in my PRS. If I had a Les Paul or an SG, or even a Fat Tele, I'd put it there. I think it's just that this guitar needs a darker, but clear pickup.
Yep - it's been intonated right on the money.
These are not the stock frets - I had Frank Falbo put in some medium jumbo stainless stuff in '09 and I love it that way. It did change the intonation positions a bit but the end result it great.

I put a set on one of my strats 20 years ago and recently tried steel saddles again on it. I was amazed at how much brighter the steel saddles were.
