would that effect the tone at all?

Now that you mention it, those do look like the custom shop logo. It wouldn't affect the tone.

That must be the PRS Singlecut model that Gibson was trying to sue them over. I can see where they might have a case...

That's the Gibsonjoneser model. It was handcrafted in their East L.A. division.
Wait till you see the case. It actually bounces up and down on the floor. LOL
