Scale length does have a subtle affect on tone, but the main thing going on is simply that it changes the tension of the strings if compared equally (same gauges and tuning but different scale length), which then results in people thinking the tonal change is more than it actually is.

set-neck full mahogany 25.5" with 9-42 at E loaded with classic Gibson pickups
vs
set-neck full mahogany 24.75" with 10-46 at E and the same pickups

^^^Sure they still won't sound exactly alike, most any two guitars won't, but the difference in tone almost goes away when compared in this more equal fashion.
