Strange lows from my amp?

Lately, I have been getting a strange almost too deep tone out of my amp. I'm running an ESP ec400at/MIM satin Strat (both stock) into a MXR 10 band eq into a Duncan twin tube classic into a blues junior amp. Ive been playing around with my sound for about a week or so now, and it doesn't seem to matter what I do, I cant get away from a very muddy sounding "G" chord or most any chord involving the low E string.I tried cutting the lows on the eq, the twin tube and the amp, but no go. I also tried putting the eq after the twin tube, but that didn't help either. Ive read that changing the speaker to like a vintage 30 usually helps, but i wanted to ask first. I should mention that it only happens with distortion, the cleans sound fine.

current:
guitars --> eq --> twin tube(bass:5,treble:7) --> amp (bass:8.5,mid:5,treble:9,reverb:0-2,vol:5, fat:on)

Try lowering the bass strings side of your pickups. That'll help even things out.

I tried that out on the ESP, and didnt think it helped , but I forgot that it was in drop D so I tried it on the Strat and it sounded a bit better, but still a little off.

As for the tubes, they should only be about 4 months old, as thats when I bought the amp.

was the amp new when you got it or had it been sitting on the floor of gc for a year?

if you roll the bass back on the amp does it clean/tighten up?

if only wa had a GC in SD :(, I ordered it from Musicians Friend so I really dont know how long it was sitting. When I roll back the bass it doesnt really help the grungy bass sound it just lowers the bass level.
