^ How is the lock-nut? Sometimes a bit of string will slip through the nut, toward the headstock, when you drop down with the trem. If it slips through on the dive but can't lip back the right amount on the return, the string will be out of tune.

A loose or worn lock screw, pressure pad, or nut could cause this. Probably some other stuff, too, that I'm not thinking of.

This can happen with a traditional open nut on a non-locking trem, too.

I think it is not the lock nut as the bridge does get back in place/in tune with a little help from my palm...

that's definitely a sign. In addition to what LittlePigbacon said, you should also check for noises when you dive all the way down, or pull all the way up and then return the trem to neutral. Do you hear any krk, tak, or other similar noise? Put your hand on the neck/body join, and do the dives/pull ups and see if anything moves. Also do the same with the nut. In theory you should also check the saddles for slipping. And one big factor is also the strings! Best upgrade I did to my floyds was to string them up with dimarzio NYXL 9's.

Another thing to check : does the floyd plate comes in contact with the body in anyway? Or the bridge humbucker ring? Are there adequate clearances for the floyd to move freely?

You push down on the bridge with your palm? Or grab underneath the back and pull up?

most probably i'd bet on the 1st option.

I thought so, too, but I want to make sure. Pushing down on the back of the bridge with your palm would tend to pull the strings back through the nut; this could temporarily return the errant strings to tune.
