You keep using the term "better". That term has no meaning without knowing where you're coming from (tonewise) and where you want to end up.

Yes the SH-5 will sound a little thin compared to the Alt 8, and it will have a more piercing high end. The SH-5 with an A8 mag (the "C8") is one of my favorites, especially in the bridge of an SG. But the C8 still does not sound like an Alt 8.

Also another question. Will I have to change the spacers in the sh-5 since its a ceramic and I am putting alnico in it? Isnt the ceramic taller and the alnico is shorter, or will the sh-5 adjust to it?

The ceramic in the Custom is regular thickness so you shouldn't have to alter anything else.
